I'm currently playing Torchlight II via Steam, but the client is getting on my nerves so much that I decided to download from GoG as well and install the standalone version. However, should I uninstall the Steam version before installing the GoG version to avoid... conflicts? Also, are characters stored locally or online and if the former, can I pull my characters from tzhe Steam version over to the GoG version somehow?

Both versions store configuration and save data in %USERPROFILE%\Documents\My Games\Runic Games\Torchlight 2\save. So, you should be able to uninstall the Steam version (choose to keep save data, if it asks) then install the GOG version and pick up where you left off. Make a backup of that folder first to be safe.
